A wealth of protein and DNA sequence data is being generated by genome projects and other sequencing efforts. A crucial barrier to deciphering these sequences and understanding the relationsamongthem isthe difficulty of detectingsubtle local residue patterns common to multiple sequences. Such patterns frequently reflect similar molecular structures and biologicalproperties.A mathematical definition of this "local multiple alignment" problem suitable for full computer automation has been used to develop a new and sensitive algorithm, based on the statistical method of iterative sampling. This algorithm finds an optimized local alignment model for Nsequences in Nlinear time, requiring only seconds on current workstations, and allows the simultaneous detection and optimization of multiple patterns and pattern repeats. The method is illustrated as applied to helixturn- helix proteins, lipocalins, and prenyltransferases. |

Four 8-week-old 129GIX+ mice each received 2 intraperitoneal (IP) injections of 100 pg of the hapten conjugated to KLH and RIB1 adjuvant (MPL and TDM emulsion) 2 weeks apart. A 50 pg IP injection of KLH conjugate in alum was given 2 weeks later. One month after the second injection, the mouse with the highest titer was injected intravenously with 50 pg of KLH-conjugate; 3 days later, the spleen was taken for the preparation of hybridomas. Spleen cells (1.0 x 108) were fused with 2.0 x 10' SP2IO myeloma cells. Cells were plated into 30 96-well plates; each well contained 150 pI of hypoxanthine, aminopterin, thymidine-Dulbecco's minimal essential medium (HAT-DMEM) containing 1% nutridoma, and 2% bovine serum albumin. 21.
