We consider in this article testing rare variants by environment interactions in sequencing association studies. Current methods for studying the association of rare variants with traits cannot be readily applied for testing for rare variants by environment interactions, as these methods do not effectively control for the main effects of rare variants, leading to unstable results and/or inflated Type 1 error rates. We will first analytically study the bias of the use of conventional burden-based tests for rare variants by environment interactions, and show the tests can often be invalid and result in inflated Type 1 error rates. To overcome these difficulties, we develop the interaction sequence kernel association test (iSKAT) for assessing rare variants by environment interactions. The proposed test iSKAT is optimal in a class of variance component tests and is powerful and robust to the proportion of variants in a gene that interact with environment and the signs of the effects. This test properly controls for the main effects of the rare variants using weighted ridge regression while adjusting for covariates. We demonstrate the performance of iSKAT using simulation studies and illustrate its application by analysis of a candidate gene sequencing study of plasma adiponectin levels.

Bayesian Analysis with Stata by John Thompson is the first comprehensive guide to employing Bayesian methods using Stata statistical software. Stata is one of the most comprehensive commercial statistical software packages on the market, but it has not developed MCMC, Metropolis–Hastings, Gibbs Sampler or other related Bayesian software as part of the official commercial package. It is not difficult to write Stata algorithms to implement basic Bayesian methods, and several programmers have performed just this in the past. However, until this book, there has been no unified presentation of how to implement Bayesian methods using Stata.

Bayesian Analysis with Stata was written for readers with little to no background in using Bayesian statistics, as well as for those having a rather extensive understanding of Bayesian methods, but who want to use Stata to implement these methods in their research. The book is not, however, for those with little experience in programming with Stata or for those without a solid background in statistical inference and probability. The author provides instruction in these areas, but it is assumed that the reader already has a fair understanding of them.

Testing a sequence of pre-ordered hypotheses to decide which of these can be rejected or accepted while controlling the familywise error rate (FWER) is of importance in many scientific studies such as clinical trials. In this paper, we first introduce a generalized fixed sequence procedure whose critical values are defined by using a function of the numbers of rejections and acceptances, and which allows follow-up hypotheses to be tested even if some earlier hypotheses are not rejected. We then construct the least favorable configuration for this generalized fixed sequence procedure and present a sufficient condition for the FWER control under arbitrary dependence. Based on the condition, we develop three new generalized fixed sequence procedures controlling the FWER under arbitrary dependence. We also prove that each generalized fixed sequence procedure can be described as a specific closed testing procedure. Through simulation studies and a clinical trial example, we compare the power performance of these proposed procedures with those of the existing FWER controlling procedures. Finally, when the pairwise joint distributions of the true null p-values are known, we further improve these procedures by incorporating pairwise correlation information while maintaining the control of the FWER.

回想从毕业到工作这么多年,从一开始什么都没有,到30万,从30万到200万,从200万到500万、800万,最后到现在的1300万…… 这不是炫耀,我只是想通过我自己的经历告诉朋友们:手机像素越来越高了。
